To gain Eden, you have to defeat Bahamut in the Deep Sea Research Center, re- enter, fight Ultima Weapon and draw Eden from him. How to do that exactly is explained in the side quests section here. If you missed him, you can still draw him from Tiamat in Ultimecia's castle on Disc 4.
