Soulkiller is a Black Program written by Alt Cunningham during her employment at ITS, and was later stolen by the Arasaka Corporation. When Alt began work on the program that became Soulkiller, it was a storage matrix intended to contain artificial (non-human) personalities.

The actual Soul Killer program is a Black Ice program that burns the neural network of a person's brain as it rapidly rips and collects data making the person who they are. Soul killer then creates an engram of what you were and uploads it to a vault or database.

Soulkiller activly scans your brain to copy the bio-electrical functions to a chip. In this prozess, the brain dies. It kills you while making a copy of you. I think there's a dialog between V and Johnny which pretty much summs it up to this.

“And you shall not be afraid of those who kill the body that are not able to kill the soul; rather be afraid of him who can destroy soul and body in Gehenna.”
