Note that if you want to create a 'proper' OGR/GMT file you should include header information - see GMT Cookbook - OGR/GMT-format chapter. But it says that GMT driver has no vector capabilities. Does anyone have a solution for this or an easier way to convert a .shp to a .nc. Also, I'm also not sure what No vector capabilites means, as GMT is listed among the vector formats: http://www.gdal.org/ogr_formats.html.
