Flowey says he's done literally everything across his resets. He has both befriended and killed everyone multiple times. Presumably, this includes Sans.

Flowey does say that he has killed everyone, but he tends to exaggerate on things to belittle people or fuel his own ego, so it's hard to say if he is being honest or just saying it to get at you. Another thing to add to this is the fight with Sans.
